Sync mypy config between pre-commit and pyproject.toml

Description

mypy pre-commit hook uses --ignore-missing-imports as a CLI argument, but this flag is not present in the [tool.mypy] section of pyproject.toml. This means mypy behaves differently locally vs. in pre-commit.

Proposed Solution

Remove --ignore-missing-imports from .pre-commit-config.yaml and handle missing imports via [[tool.mypy.overrides]] in pyproject.toml (already done for yaml.*).
