Bundles can remove items from menus in 1.21.x (not sure where it starts exactly).

Paper recently added InventoryActions specific to bundles which has resulted in bundles being able to take items out of menus.
To recreate this, simply create a UI on a 1.21.X server then click on an item in that UI with a bundle.
