Two additional behavioral notes

Hi @maxritter,

Enjoying using pilot and the recent updates have been great. Two more requests/bugs for you:

1. strip_typescript_comments() in ~/.claude/pilot/hooks/_checkers/typescript.py is called on every TypeScript file edit across all repos. This causes very aggressive diffs on simple changes and removes important comments that should be preserved. Would be great to make it optional or disable it.
2. I have permissions.defaultMode set to bypassPermissions in ~/.claude/settings.json. Every pilot update wipes this setting.
