doc: update help messages in the CLI #268

Problem
Especially the help messages about --multiple-morphs and --multiple-targets, but let's chack all the messages and make sur ethey ar as clear as they can be. Also hte usages refers to FILE1 and FILE2 but would be clearer referring to MORPH_FILE and TARGET_FILE and so on.
